Junior level all I have left is:
Confront Heather
Figure out what to do with key
Determine what the deal is with the colored disks
Figure out what the message from the decoder means

Problem is Heather won't come back, and when I do the colored disk thing nothing happens.

You need to figure out the decoder message so you can know what colors in what order.

I know the colors, or at least as a player, so does that mean Nancy has to know it?

I have decoded the message twice now with Nancy reading the words when I got done and I'm still stuck.

Just to check, when you say you decoded it you mean in the game, right? That Nancy decoded it on the machine? Unfortunately I can't think of a good hint at this point. Do you want a spoiler to check your answer?

I just remembered a common problem...are you using the middle columns?

Here is that section from the strategy guide:

Minette apparently left to see a therapist, so walk into her office and use the mini-wind- mill key that you found in the catacombs on the center column. If you can’t find an open- ing on the column and items are blocking the way, go back to the flat—it’s too late in the day to do overtime. Return in the morning and you'll find that the key opens a center panel with five disks. If you want to save a cool cinematic sequence from the game, this is the moment when you want to save your game. After you save, start from the top of the open panel and turn the disks so that the middle colors that show for each one match the code you unlocked on the M380 decoder: Red, white, red, blue and red. This sets the windmill in motion and opens up a hidden door in the floor. It’s a good thing that those office renovators didn’t mess up any of this stuff when they moved Minette in here!
